Flashing red LED means there is an error on the MPU board. Did you remove any chips? Chips in the proper direction? I would remove U28 and U43 and look for bent legs on the chips. Check the edge connector of the board for bent pins as well. If you find a chip in the socket that is in backwards , most likely the chip is burnt/toast.

DSW2 should have some switches on and some off to set the proper options, DSW3 should have all switches on.

As Alan mentioned , DS2 is not correct. Need to set your denom and BV on that Dip  and then do a clear. But I think you will need more than that to get it to work. You can send it to Alan - K-Lar. Post a picture of your machine.

You can check your voltages at the backplane test locations.  Bottom left of backplane board.

From your hard to see board picture,  it looks like your main chips are in the wrong sockets. U43 looks to be in the u28 socket. Do you have separate saferam clear chips?

Thanks,
Wayne

In the clear picture,  they are correct.  In the blurry picture they look incorrect.  The marking on the board needs to match.  Putting them in incorrectly can render one of the pair bad.

If you have separate saferam clear chips,  you can try a clear with them.
Did you check the Connectors at the back of the board for bent pins? I have seen this a few times.

On dip switch DS1 be sure all switches are on. if you are using "LEAVE IN CLEAR" chips, #8 switch will be in OFF position. If you change any dip switch settings , you have to do a clear.
