3902 to 044, flipped connector?

I've read on at least two posts about a connector that needs to be flipped over when converting to 044 platform from 039. i have searched for more info on the subject but to no avail. Can somebody please give us more information on the subject? I am currently doing this conversion and upon first booting up, my touchscreen would not work. I tried several times with the same result. After further inspection I noticed a burn mark on the 044 MB. I have since retained another 044 MB and do not want to burn it out as well. The first 044 motherboard burnt out at L38 and/or L50, right above the monitor connector(J5). I have included a pic of the burnt spot on the MB.

One of the netplex connectors is rotated on 044 board. You should not have to make any changes just rotate the wire as your plugging it in. The part that has the burn marks on it is a common failure part on the 044 motherboard.
